standing water and other problems

My parents are nearing retirement, and are building a home in the Outer Banks in North Carolina. Their lot has a lot of standing water, and it is mostly wetlands, and I have some pond questions. The first problem is a large area (40' x 20' or so) of standing water in the front of the lot. They would like to do something with this, but the zoning laws and enviornmental protection laws prohibit filling it in or digging it out. I am guessing that it is an average of 2' deep now. Is there any way to make this a pond area? Another issue is that for years, my father has dreamed of a koi pond. I would love to install an aquascape kit for him (retirement present), but I am not sure if the standing water on the lot or the water table in that area will make it difficult? Any help would be great! Thanks!

Is the lot buildable? we have been seeing people here who buy wet land lots and not being able to build on them do to Corp or other environmental agencys get the applcations for permits.

yep. They have all of the permits to build, and the contractor and architect are done with the plans and ready to break ground in a few months.
