I want to put a sunken/lowered flower bed in for someone, but I am worried that it will fill up with water when it rains. Its not gonna be too big of a bed, but it will probably be almost three feet deep at the bottom. Is there anything I can do to prevent it from filling up with water/ Should I even worry about it filling up? Has anyone ever done anything like this before?

I'd say it all depends on the sub-soil and location. If it's at the bottom of a hill, or lower part of a property, then it will probably fill with water.
Dig a post-hole about 12-15 inches. If you find a clay layer, or hard-pan of any sort, then I'd say yes it will fill with water.
Your call, good luck.

If the soil you are working with is impervious, why not go for a rain garden and use wet site tolerant plants. Even pervious soil, like sand, can fill with rain water in heavy rains, so your plant choices will be very important.
