Will a vertical 3 5/32 shaft be enough length to replace a 3 9/16?

No. 13/32" too short.

ON what?
IF an older style walk behind lawn mower, it might, although it won't cut as short.
IF it's something that has a polley or BBC attached to the end, probably not.
