If it is part of the contract, you have to do what you have to do in order to close the contract and get paid. Commercial installs usually have some money held back through a warranty period, so it is likely well covered. But, if the job is not finished, the money due upon completion would be held back as well. Finish it and get paid - fix it as necessary in the spring.

all good answers but we've done jobs like this a few times and the reason is they likely had to do it so the restaurant receives sign-off from soil conservation and gets their certificate of occupancy....without it, they cant open so common sense get thrown out the window.
