We moved into our house (in Connecticut) about 2 years ago and the yard was a mess. I've gotten it to the point where it's green, but still a lot of weeds and mixed grasses.
My question is, do I kill the whole yard and start from scratch or work with what I have and use week killer, fertilizer, etc?

Yes, you should start over. September is the right time of year for growing grass, do it the correct way and you will be a whole lot happier.

I live in CT. When is the right time to start the roundup process?

You can seed three day's after spraying roundup. In Ct. i'll bet you need a rye/fescue/KBG mix, use the best seed possible, it does make a difference. Ask your local extension agent about this. Seed at 6 Lb's per 1000 sq. ft. Rye germinate's in 3 day's, fescue in 10-14 day's and KBG in 21-28 day's. Irrigation can make this process a lot easier, new seedling's need water, so use a hose if you have to. Good luck.
