I have 2 sets of blades for my Scag Tiger Cub. 1 is a set of mulching blades and the other a normal set. To avoid having to take the normal blades off, sharpen them and put them back on I want to sharpen one set while using the other. They (mulching blades) would be used like a normal set of blades with side discharge. Is this okay to do?

yes, but if cutting damp grass your deck will discharge small clumps of turf, if dry mulch blades are good as general purpose blades, unless when conquering jungles that is, but most jobs they are fine....you may have to mow a little slower in heavier conditions.
