So I had a flub dub this week. I had about and inch or two of 50:1 in my 2.5 gallon can, and filled it up with gas and added the oil, but somewhere along the process I forgot to shake it up thoroughly. After my brother ran the blower, I noticed that it sputtered a lot. So I thought it was damaged, but then after running it for a few more minutes it ran fine. So far (few days later, it seems to sputter/bog a lot during first use of the day, but then mid way through and towards the end of the day it hardly has any issues at all...? I haven't gone in yet as I didn't have time, but does anyone have any ideas why this is happening?

Check your plug, spark arrestor screen, air cleaner, and fuel filter.
 
You may have a bit of water in the tank (ethanol absorbs moisture from the air and it can pool on the bottom) that is being run through the carb but as your BP vibrates, it starts mixing it in with the rest of the gas/oil and starts running fine. You should always give your HH's a quick shake before running them if they have sat still for very long, especially with all the ethanol in the gas these days. Also, are you sure you didn't accidentally get some of the new E-15 fuel that is starting to hit the stations? That wil ruin your tools quick. None of them are rated for that crap.
